You can try submitting a ticket to the devs' support team, but I'm not sure that there's anything they could do.  One option might be to check and see if you can get a refund from Steam.  Also, I'm not sure what you paid for that DLC on Steam, but everything is on a really good sale on the RoF store at the moment, so you might find that you can just buy it again from the RoF store for pretty cheap.

You can use the CD key from this one with your RoF account... but it will bind your account to steam and block ability to buy from the store. Not worth it IMO. I'm afraid taking advantage of sale and buying the planes again in store is the best option.

I can see how a person could get confused. I don't think it would be hard to mistake things.

Well, Valve does not want people buying games on steam then buying DLCs off steam, so once you start buying from them, your account stops accepting website purchases. Everything else has been verified to still work cross platform. Steam is likely the best way to download the game client (much better download service, and game client downloaded from steam still has standalone .exe files to be played without steam).

If I were sterting RoF right now I would:
1) Download F2P client off steam.
2) Find settings.exe in game installation, made link to it on desktop and used that to launch the game off steam.
3) Buy planes on website.
